Blend onion, garlic, chipotle pepper, adobo sauce, oil, lime juice, oregano, and cumin in a food processor until smooth. Season with salt and pepper.
Place the chicken and marinade in a large resealable bag. Rub to coat and refrigerate for at least 2 hours.
Bring the chicken toward room temperature while preheating a grill or grill pan to high heat. Remove chicken and discard the used marinade.
Grill until cooked through and the center reaches 165°F (74°C), about 8 minutes per side.
Serve over rice with the desired toppings.

Notes

Scaling: marinade scales directly. For 8 or more servings, grill in batches and keep pieces in a single layer. Do not reuse raw-chicken marinade unless it is boiled thoroughly.
